I have this idea that after the battle of New York Clint is placed on leave due to PTSD. Which is the reason why Natasha has been working with Steve. During this time Clint disappears, and Natasha is tasked with finding him. While she's trying to locate him SHIELD starts to receive reports of attacks on small terrorist cells, etc and people are claiming that the perpetrator is using a bow and arrow. Which leads to SHIELD to believe that Clint has gone rogue and he's placed on the threat list (or moved up).
Things would start with Natasha tracking Clint down and trying to convince him to come back with her. Only he doesn't want to return to being a SHIELD agent, or her partner. This leads into a game of cat and mouse as she continues to follow him (after he escapes from her sight), trying to do for him what he'd done for her.
